My brother came to visit me in Okinawa and we looked at several hostels in Naha, Chatan, Okinawa City, and Yomitan. They are usually called ドミトリー 'dormitory' or ゲストハウス 'guest house' in Japanese and have become very popular with young tourists from the Japanese mainland who visit Okinawa.
If you are looking for a place to stay in Okinawa, you can search in Japanese for 沖縄ドミトリー. For Naha, try 那覇ドミトリー; Chatan 北谷ドミトリー; Yomitan 読谷ドミトリー.
Prices in Naha are the cheapest and new hostels open (and close) regularly. Cheap hostel in Okinawa start at 1000-1500 yen per night and, for people looking for extended stays, monthly prices for a bed in Naha 25,000-40,000 yen. The going rate seems to be 1,500 per night, 10,000 per week, and 30,000 yen per month.
Many of the hostels in Naha and around Okinawa have websites only in Japanese, but more and more are creating pages in English for foreign guests. Be advised that places that advertise 'English-speaking staff' may not have anyone who speaks English.
